Location of desktop icons and menu bars wrong on multimonitor setup

I have a problem with the location of the desktop icons and menubars in some applications. My secondary monitor (on the left) is flipped by 90° which I find better for coding and reading papers. For most applications (like vivaldi, atom, etc...) this is not a problem. But I have encountered several problems with a few programs and also gnome (i think it is gnome).
The desktop icons do not want to go above the upper edge of my primary monitor. Also in some programs when I click an item in the menubar, the newly opened tab is at the upper edge of the primary monitor

Is this a known bug? Or did I configure something wrong?
