arXiv stamp url not clickable under pdflatex

When I submit a paper on arXiv, some elements are ugly, see Ugly overlines on arXiv (and elsewhere). This does not occur with pdflatex, so the solution is to include pdfoutput=1
line at the beginning of the source code to force using pdflatex. However, with pdflatex, the arXiv stamp that gets added to left side of the first page is not clickable. Any idea how to debug this weird interference?
pdfoutput=1 % with this line, the arXiv stamp is not clickable
documentclass{article}
begin{document}
Lorem ipsum blab bla bla bla bla $overline{A}$.
end{document}
pdftex hyperref arxiv

Well, please show us some compilable code we can play with and show us two screenshot of your result and the result on arXiv ...

@Kurt: I've added an example. Essentially, any compilable code suffices.

@daleif: What do you mean? The arXiv stamp is clickable with latex, but not with pdflatex. I wonder why.

Your code doesn't show an arXiv stamp. We can't know what you or arXiv is doing to insert it. If arXiv is adding it: ask their support why it break for pdflatex output.
