Mean Operation on HDF5 File in Python

i have a HDF5 File, which contains 500000 rows x 3 columns.
Additionallly each element in first two columns is an array with 2000 values.
I would like to calculate the mean value of each 40th part of an array in order to reduce the array from 2000 values to 50 values. I've tried to load the HDF5 File into pandas and numpy in order for the calculation, but all the time i get the same error, that the array size is to big. Does anyone have any ideas?
